WARNING THERE ARE SPOILERS FOR STAR TREK INTO DARKNESS IN HERE, PROCEED AT YOUR OWN RISK.
Its.not.over.
Shortly after the re-commissioning of the USS Enterprise, a year later after the events of Star Trek Into Darkness The crew of the newly christened ship has taken off on its 5 year mission, unaware of the events about to unfold in the heart of of the Federation.
Two months after the Enterprises departure, Khan has escaped from his cryogenic rest through priory implanting himself with a timed nano-device that would release a chemical compound allowing him to wake up even in the freeing temperatures of a cryogenic chamber. Khan managed to release several of the cryogenic pods of his former crew before the guards who had been doing their rounds had spotted him.
Fast forward a month or so later, the federation has now contacted the Enterprise with the news, stating that they have been attempting to track his whereabouts and are sending them the details.
During that time, Khan had found out that the 10 cryogenic stasis pods that had been claimed 'destroyed' upon his awakening off the ship Botany Bay by Star-fleet Admiral Marcus, had been a lie, and rather had been accidentally jettisoned about 20 years prior when the ship had run into an asteroid field on the edge of Klingon space.
Discovering that both his sister, 1st officer (brother in law) and niece had been part of the lost crew, he set off to find out if they were still alive. His search has brought him to a mining moon on the edge of Klingon space, upon which he has just discovered that all the pods had been destroyed minus one; His niece's.
Two weeks of undercover stealth has reveled to him that her pod had automatically opened upon the crash, and a Klingon patrol had found her wandering the desolate wastes of the moon. She had then lived in the mines as a slave for over 20 years, only surviving by her genetics and will to kill anyone who tried to harm her.
She was now due to be executed by rigged combat for killing one of the moon's most esteemed warrior's sons when he tried to lay harm to another child in the mines earlier that week.
---
Meanwhile back in Star-fleet, some of the brightest minds have been working on a way to try and revive Admiral Pike(currently in cryo) who had been killed in action by Khan over a year ago using the remains of Khan's 'super blood' that they had in storage. The results are pending.
The Academy is booming with more students to count this year, all eager to show their worth and become part of the biggest achievement of Earths history.
